Hiro Hamada is a 14-year-old robotics genius who lives in the futuristic city of San Fransokyo and spends his time participating in back-alley robot fights. His older brother Tadashi, worried that Hiro is wasting his potential, takes him to the robotics lab at his university, where Hiro meets Tadashi's friends, GoGo, Wasabi, Honey Lemon, and Fred as well as Baymax, a personal healthcare robot Tadashi created. Amazed, Hiro decides to apply to the school. He presents his project—microbots, swarms of tiny robots that can link together in any arrangement imaginable—at an annual exhibition to gain admission. Professor Callaghan, head of the program, is impressed, and Hiro gets in. The President of Krei Tech, a prestigious robotics company, Alistair Krei tries to buy the technology from him. Callaghan successfully advises Hiro against trusting him. When a fire breaks out at the university, Tadashi rushes in to rescue Callaghan, but the building explodes and both are killed. As a result of losing his brother, Hiro secludes himself from others.
One day, Hiro accidentally activates Baymax, who follows one of his microbots to an abandoned warehouse. There, the two discover that someone has been mass-producing Hiro's bots; they are attacked by a masked man who is controlling the bots. Realizing this man has stolen his project, Hiro decides to catch him, and upgrades Baymax with armor and a battle chip containing various karate moves. After the masked man attacks Hiro, Baymax, GoGo, Wasabi, Honey Lemon and Fred, Hiro develops superhero suits for everyone and they form a superhero team. Fred believes the masked man to be Alistair Krei, and thinks that he started the fire to steal the bots after Hiro refused to sell them. Convinced, the group then starts to investigate Krei Tech.
The group discovers a former lab of Krei Tech that was experimenting with teleportation technology. The test went awry when the test pilot vanished inside an unstable portal. The masked man is revealed not to be Krei, but instead Professor Callaghan, who stole Hiro's bots and used them to escape the fire. Realizing that Tadashi died in vain, Hiro angrily removes Baymax's healthcare chip, leaving him with only the battle chip, and orders him to kill Callaghan. Baymax almost does so until Honey manages to insert the healthcare chip back in, restoring Baymax. The others refuse to help Hiro, with Wasabi stating that they never agreed to become killers. Angry at his friends, Hiro goes home, and breaks down when Baymax asks him if killing Callaghan will make him feel better. To soften Hiro's loss, Baymax plays multiple humorous clips of Tadashi running tests on him during Baymax's development. Hiro realizes that killing Callaghan is not what Tadashi would've wanted and makes amends with his friends.
The group discovers that the test pilot was Callaghan's daughter Abigail; Callaghan is seeking revenge on Krei whom he blames for his daughter's death. Callaghan attempts to kill Krei with the reactivated portal. The team foils the plan by destroying the microbots, but the portal remains active. Baymax detects life signs of Abigail, and he and Hiro rush in to save her. On their way out, Baymax's armor is damaged and he realizes the only way to save Hiro and Abigail is to propel them back through the portal with his rocket fist. Hiro refuses to leave him, but Baymax insists until Hiro tearfully gives in. Hiro and Abigail make it back, while Callaghan is arrested.
Sometime later, Hiro discovers Baymax's healthcare chip (which contains his entire personality) clenched in his rocket fist. Delighted, he rebuilds Baymax and they happily reunite. The six friends continue their exploits through the city, fulfilling Tadashi's dream of helping those in need.
During the end credits, it is shown through newspaper headlines that Hiro has been awarded a grant from the university and a building is dedicated to Tadashi. In a post-credits scene, Fred accidentally opens a secret door in his family mansion and finds superhero gear inside. His father, a retired superhero arrives, stating that they have a lot to talk about as they embrace.

In the future, crop blight has caused civilization to regress into a failing agrarian society. Former NASA pilot Cooper (Matthew McConaughey) runs a farm with his family. Murphy (Mackenzie Foy), Cooper's 10-year-old daughter, believes her room is haunted by a ghost trying to communicate with her. They discover the "ghost" is an unknown intelligence sending coded messages using gravitational waves, leaving binary coordinates in the dust that direct them to a secret NASA installation led by Professor John Brand (Michael Caine). Brand reveals that a wormhole, apparently created by an alien intelligence, leads to new planets that may offer hope for survival. NASA's "Lazarus missions" have identified three potentially habitable worlds orbiting the black hole Gargantua: Miller, Edmunds, and Mann, named after the astronauts who surveyed them. Brand recruits Cooper to pilot the spacecraft Endurance to recover the astronauts' data; if one of the planets is habitable, humanity will follow on space stations. Cooper's departure devastates Murphy, and they part on bad terms.
On Endurance, Cooper joins Brand's daughter, biologist Amelia (Anne Hathaway); scientists Romilly (David Gyasi) and Doyle (Wes Bentley); and robots TARS and CASE. They enter the wormhole and head to Miller, but discover the planet is so close to Gargantua that it experiences severe gravitational time dilation: each hour on the surface equals seven years away from Gargantua. They descend to the planet, which proves inhospitable as it is covered by a shallow ocean roiled by enormous waves. As Amelia attempts to recover Miller's data, a wave hits, killing Doyle and delaying the shuttle's departure. When the others return to Endurance, 23 years have passed.
On Earth, the adult Murphy (Jessica Chastain) is now a NASA scientist assisting Brand with the equation that will enable NASA to launch its massive space stations via gravity. On his deathbed, Brand admits he already solved the problem and determined the project is impossible; he covered up his findings to keep hope alive and put his faith in a "Plan B": using fertilized eggs aboard Endurance to start humanity anew. However, Murphy concludes that Brand's equation could work with additional data from a black hole's singularity.
Low on fuel, Endurance can only visit one more planet before returning to Earth. After a tense vote, the team selects Mann's planet, as Mann is still transmitting. However, they find it to be icy and inhospitable; Mann (Matt Damon) always knew Plan B was the mission's true goal, and faked data about his planet's viability so Endurance would rescue him. Mann breaks Cooper's spacesuit visor and leaves him to die, and flees to Endurance on a shuttle; Romilly is killed by a bomb Mann set to protect his secret. Amelia rescues Cooper on the other shuttle, and they arrive at Endurance in time to witness Mann docking improperly, causing an explosion that kills him and seriously damages Endurance, but Cooper uses the shuttle to get the spacecraft under control.
Nearly out of fuel, Cooper and Amelia plan to slingshot Endurance around Gargantua on a course toward Edmunds. TARS and Cooper detach into the black hole, sacrificing themselves to collect data on the singularity and to propel Amelia by dropping the ship's mass. They emerge in an extra-dimensional "tesseract", where time appears as a spatial dimension and portals show glimpses of Murphy's childhood bedroom at various times. Cooper realizes the alien beings are actually more advanced humans who have mastered the higher dimensions and constructed this space so he can communicate with Murphy and save humanity. Using gravitational waves, Cooper projects TARS's encoded data on the singularity into the adult Murphy's wristwatch, allowing her to solve Brand's equation and evacuate Earth. Cooper awakens years later aboard a NASA space station and reunites with the now elderly Murphy (Ellen Burstyn), who has led humanity's exodus. Murphy advises Cooper to rejoin Amelia, who has begun preparations on Edmunds's planet.

Plot
In 1945, Logan is held in a Japanese POW camp near Nagasaki. During the atomic bombing of Nagasaki, Logan rescues an officer named Yashida and shields him from the blast.
In the present day, Logan lives as a hermit in Yukon, tormented by hallucinations of Jean Grey, whom he was forced to kill a year ago. He is located by Yukio, a mutant with the precognitive ability to foresee people's deaths, on-behalf of Yashida, now the CEO of a technology zaibatsu. Yashida, who is dying of cancer, wants Logan to accompany Yukio to Japan so that he may repay his life debt.
In Tokyo, Logan meets Yashida's son, Shingen, and granddaughter, Mariko. There, Yashida offers to transfer Logan's healing abilities into his own body, thus saving Yashida's life and alleviating Logan of his immortality, which Logan views as a curse. Logan refuses and prepares to leave the following day. That night, Yashida's physician Dr. Green (also known as Viper) introduces something into Logan's body, but Logan dismisses it as a dream.
The next morning, Logan is informed that Yashida has died. At the funeral, Yakuza gangsters attempt to kidnap Mariko, but Logan and Mariko escape together into the urban sprawl of Tokyo. Logan is shot and his wounds do not heal as quickly as they should. After fighting off more Yakuza on a bullet train, Logan and Mariko hide in a local love hotel. Meanwhile, Yashida's bodyguard Harada meets with Dr. Green who, after demonstrating her mutant powers on him, demands he find Logan and Mariko.
Logan and Mariko travel to Yashida's house in Nagasaki, and the two slowly fall for each other. Meanwhile, Yukio has a vision of Logan dying, and goes to warn him. Before Yukio arrives, Mariko is captured by Yakuza. After interrogating one of the kidnappers, Logan and Yukio confront Mariko's fiance, corrupt Minister of Justice Noburo Mori. Mori confesses that he conspired with Shingen to have Mariko killed because Yashida left control of the company to Mariko, and not Shingen.
Mariko is brought before Shingen at Yashida's estate when ninjas led by Harada attack and whisk her away. Logan and Yukio arrive later and, using Yashida's X-ray machine, discover a robotic parasite attached to Logan's heart, suppressing his healing ability. Logan cuts himself open and extracts the device. During the operation, Shingen attacks but Yukio holds Shingen off long enough for Logan to recover and kill Shingen.
Logan follows Mariko's trail to the village of Yashida's birth, where he is captured by Harada's ninjas. Logan is placed in a machine by Dr. Green, who reveals her plans to extract his healing factor and introduces him to the Silver Samurai, an electromechanical suit of Japanese armour with energized swords made of adamantium. Mariko escapes from Harada, who believes he is acting in Mariko's interests, and manages to free Logan from the machine. Harada sees the error of his ways and is killed by the Silver Samurai while helping Logan escape.
Meanwhile, Yukio arrives and kills Dr. Green as Logan fights the Silver Samurai. The Silver Samurai severs Logan's adamantium claws and begins to extract Logan's healing abilities, revealing himself to be Yashida, who had faked his death. Yashida starts to regain his youth, but Mariko intervenes and stabs Yashida with Logan's severed claws while Logan regenerates his bone claws and kills Yashida. Logan collapses and has one final hallucination of Jean, in which he decides to finally let go of her.
Mariko becomes CEO of Yashida Industries and bids farewell to Logan as he prepares to leave Japan. Yukio vows to stay by Logan's side as his bodyguard, and they depart to places unknown.

In a mid-credits scene, Logan returns to the United States two years later and is approached at the airport by Magneto, and Professor X, who he previously thought to be dead, who warn Logan of a grave new threat to the mutant race.
